Assuming you have the bottom drain in the box....you could make a standpipe that fits into the drain port, drill holes in pipe so water can stay at a height you would want, yet drain. Then have a small pump for circulation. Manually fill the box with water as needed. You still need to run 12v...
Repairing the transom holes is not that difficult. I used Loctite marine epoxy, local lowes had it. I drilled the existing holes oversized, mixed the epoxy and used a syringe to fill the holes. Dries in 24hrs. I had to repeat application so that after sanding it was flush with the gel coat. Also...
I would put a access plate on the floor between the two fish box drains that way you can get to both if needed. Or just seal the broken drain flange and be done with it.
I just went through replacing all the thru hulls and what a pita to do.
On my 95 the deck has a large access that is removable to get to the fuel tank. I've noticed on later models that the access is limited if not impossible for tank removal without cutting into deck. :(
