JiminGA has it right. You probably just need to trim the motor up a bit. You should see a few hundred RPM improvement and about 2-4 more MPH. I top out at 42ish at 5900 or 6000 rpms with a fairly heavy load and a hard top. Same prop and motor. You're not gonna win many races, but then again...

If the water ran forward and not aft in the bilge your stern must be higher than the bow. I'm not familiar with your exact boat, but my guess is the drains you are referring to lead to the bilge.

Gradyfish, do you have a reference for the statement that Yamaha's can't charge AGM's? To my knowledge the AGM's and flooded have nearly identical charging charateristics (with the AGM's being abit more flexible). Are you saying the Yamaha's don't put out enough juice or what?

I would think not having the hard top is a bigger deal than the closed versus open transom (unless you have small kids like I do). Having the hard top is a great addition. I can't imagine my boat without it.

Blue looks really cool, but I've read that it can be pretty tough on the eyes after awhile. I think the articles I read (unrelated to boating) indicated that red/amber caused the least strain. But blue will still look really cool on a Grady! Let us know how it works out.
