If you want to charge batteries does battery switches need to be on?
 
Look at the wires coming from the battery charger.Typically they are wired direct to the battery lugs. So no -switches are not involved.

Bilge pumps too-via fuses.
 
No, the charger is direct wired to batteries.
 
The charger should be wired direct to the batteries or direct to the batteries through the battery switch supply side. So, no, battery switch shouldn't matter. But since there's no reference of what boat you have, model year or whether you bought it new/used... you need to physically check to be sure. You can look at the batteries/wiring... or just measure V at the batteries with/without the charger on.
 
Just to add; The feeds from the charger should also be fused near the batteries
 
Just put in a new charger and it is wired directly to the battery - the same as the original was.
