I beleive i might have a crossed a wire some where. When i turn on my nav lights the bow and stern lights come on along with the forward and aft light of my all around. when i have the switch turned to anchor all navigation lights go out and only the rear aft of the all around light is lighted. Shouldn't both lights be on for the all around light when anchored?

I'm not sure what size your boat is so I cannot be certain of what to recommend (I think the rules are different based on the length of your boat). I believe most Grady Whites are wired as follows:
Rock the navigation light switch towards the top, the bow lights and the all around light turn on (ideally just the back light turns on, but on every Grady I've been on the all around turns on).
Rock the navigation light switch towards the bottom, only the all around light turns on.

It is my understanding that when drifting or under power at night all three lights should be on. When anchored, only the all around light should be on.

Not sure this answers your question.

Yes, only the all-around light should come on with "anchor". Since you have an all-around light (higher than the new hardtop, right?) you won't need that transom light. Actually, you need to disconnect that from the nav/anchor light setup. With an all-around light, you should not have another white light.

When the boat is moving: red/green and all-around
When not moving: just the all-around.

yes the new all around light sits higher then the t top. on the searay the all around works like this. When the nav lights are on the bow lights, stern light and only the front half of the all around lights up. When set to anchor all navigation lights are out and both bulbs in the all around light are lighted. The new all around light had 3 wires. 1 for ground 1 for forward facing bulb and 1 wire for rear facing bulb.

Since the light is higher, that's all you need. Just tie the two hot leads (forward and rear facing bulb) together (or replace with a single bulb fixture). Re-wire the transom light to a separate switch or maybe tie it into your cockpit lights.
