Here's what I've done so far... I drilled holes and used a hack saw blade with a hook to pull out any remaining core mush (there wasn't much). No water came out the drilled holes. I plan to use a heat gun and air compressor to dry out the area as best I can. What's the best way to fill the gap...

Thru-hulls I am referring to the two thru hulls on either side that exit the hull at the aft end right at the water line. (Iam not referring to the scuppers in the transom with flappers). They serve to drain identical lockers, port and starboard out to the sea.
